GitHub: https://github.com/JonPitsch314/bioinformatics I have a B.S. in Applied Physics from the University of Colorado Denver and an M.S. in Quantitative Bioengineering from the Colorado School of Mines. I am the senior Bioinformatician in the Breuss Lab on the Anschutz Medical Campus. Our lab focuses on the study of clonal mosaicism. To that end, I build bioinformatics pipelines to process and study whole genome sequencing data (WGS), whole exome sequencing data (WES), and long-read sequencing data (ONT and PacBio). In addition to industry-standard tools, such as BWA, Samtools, and GATK, I also incorporate a variety of machine learning-based tools into our pipelines. After designing and testing our pipelines, I employ them on a high-performance computing (HPC) cluster. Most of my work relies on command line tools, Python, and bash scripting, though I have experience using and troubleshooting tools written in R, C++, and Java.
