پژوهشکده بیوتکنولوژی کشاورزی" وابسته به وزارت جهاد کشاورزی، به موجب مجوز شماره 1197 / 22 مورخ 27 / 03 / 1379 شورای گسرتش آموزش عالی تأسیس شد این پژوهشگاه تا قبل از سال 1378 به عنوان بخش تحقیقات بیوشیمی و فیزیولوژی گیاهی موسسه تحقیقات اصالح و تهیه نهال و بذر شناخته م یشد. مقدمات راه اندازی پژوهشکده با ایجاد بخش تحقیقاتی "بیوتکنولوژی کشاورزی" در مؤسسه اصلاح و تهیه نهال و بذر در کرج آغاز و در سال 1378 با تصویب شورای عالی سیاس تگذاری وزارت کشاورزی، این بخش از مؤسسه تحقیقات اصلاح و تهیه نهال و بذر منفک و به پژوهشکده ای مستقل با چهار بخش تحقیقاتی ژنومیکس"، "فیزیولوژی، بیوشیمی و پروتئومیکس"، "کشت بافت و انتقال ژن" و "ریز سازواره ها" تبدیل شد. با عنایت به نیاز کشور و نو بودن تحقیقات بیوتکنولوژی در ایران، به منظور توسعه فعالی تهای پژوهشی و توانمندسازی پژوهشکده در جهت تأمین بخشی از نیازهای بخش کشاورزی و رفع مشکلات، در مناطق مختلف کشور، سه مدیریت منطقه ای با عنوان مدیریت "منطقه شامل غرب و غرب کشور" به مرکزیت تبریز و با محوریت تحقیقات بیوتکنولوژی صنایع غذایی، مدیریت "منطقه مرکزی کشور" به مرکزیت اصفهان و با محوریت تحقیقات بیوتکنولوژی گیاهان دارویی و متابولی تهای ثانویه در سال 1383 ، و مدیریت "منطقه شامل کشور" به مرکزیت رشت با زمینه تحقیقاتی مربوط به بیوتکنولوژی دام و طیور و آبزیان در سال 1385 با حضور وزیر جهاد کشاورزی راه اندازی شدند. با تصویب چارت تشکیلاتی و مجموعه تشکیلات تفصیلی پژوهشکده در سال 1386 ، ابالغ آن از سوی معاونت برنامه ریزی و نظارت راهبردی و تأیید آن در چهارمین جلسه هیئت امنا، تشکیلات مناطق یاد شده، بخ ش تحقیقات نانوتکنولوژی نیز مصوب شد.
