Following the change in government in 1991 and with the issuance of the new economic policy, the Commission was re-established in March 1994 by Proclamation No.91/94. The commission went into its 3rd phase of re-institution on the 24th of August 1995 by Proclamation No.7/1995, following the establishment of Federal Democratic Republic of Ethiopia as an Agency. Later on, in 2008 the government upgraded the Agency as one of the Cabinet ministries accountable to the prime minister and the council of ministers by proclamation No. 604/2008 and reestablished recently too in October 2010 according to the definition of powers and duties of the executive organs of the Federal Democratic Republic of Ethiopia proclamation No.

Water Resources Development Fund (WRDF) is a semi-autonomous public body established in January 2002, with proclamation no.268/2002, to serve as a strategic financial wing of the sector in the financing of urban water supply and irrigation development projects through centrally administering resources mobilized for the purpose from different sources on the basis of cost recovery principle. Thus, WRDF provides long term loans by pooling external and local resources, for town water and sewerage enterprises as well as irrigation water users associations for the development of urban water supply and sanitation and irrigation development projects, which fulfill its lending criteria and collect the loan on time to finance similar projects there by create a sustainable water revolving fund in the country. However, due to lack of regulatory provisions in cost recovery of irrigation schemes and resource constraint, WRDF did not yet extend loan to Irrigation Water Associations to finance irrigation schemes.
